Biotechnology and Bioinformatics
Daniel H. Wagner Associates has broad experience in building statistical and
mathematical models for problems in biotechnology, and in developing software
tools that apply these models. We can supply expert quantitative analyses and
professional software development to biotech clients.
Much of our recent work is on the informatics of DNA sequencing. We also have
an active project on the diagnosis and assessment of osteoarthritis. We have
recently completed research projects on signal processing methods for automated
protein sequencing.
DNA
Sequencing Informatics
- Confidence Scoring
Wagner Associates has developed algorithms and software that produce
confidence scores for both primary and consensus DNA sequence base calls.
Primary confidence scores are provided by the Automated Trace Quality
Assessment (ATQA) System.
We have an active research project to derive
consensus confidence scores from ATQA scores.
- Heteroplasmy/Heterozygosity Detection
Wagner Associates is working on tools for the detection of heteroplasmies and
heterozygotes from the traces of multiple sequences of aligned base calls and
locations.
- CATS Basecaller
Originally developed for the analysis of capillary array electrophoretic (CAE)
data, the CATS basecaller is flexible enough to analyze and call bases from
all of today's electrophoretic equipment.
- Sequencing Quality Control
Wagner Associates has an active research project on mathematical models for
DNA sequencing quality control. We are developing methods for quality control
by use of trace quality scores (e.g., ATQA scores).
- Assembly Refinement
Wagner Associates is currently developing algorithms to improve assemblies of
DNA sequences by local refinement.
- Sequencing by Hybridization
In past work funded by the DOE and NIH, Wagner Associates developed algorithms
and statistical data analysis methods to support determination of DNA sequence
by hybridization experiments.
Osteoarthritis Diagnosis
Wagner Associates is part of an active research project to develop an
arthroscopic probe to diagnosis and quantitatively assess osteoarthritis of
articular cartilage. The probe operates by electromechanical spectroscopy. We
are providing PDE models of the probe operation and statistical analyses of
experimental results. Go here for further details.
Protein Sequencing
Wagner Associates recently completed two research projects in the area of
protein sequencing. In both projects, we worked on algorithms to analyze the
output of sequencing experiences and to automatically determine the amino acid
sequence of a peptide without the need for human expert evaluation. One project
was based on protein sequencing by tandem mass spectroscopy.
The second project was based on protein sequencing by Edman
degradation.
