Substitution quality scores
Basecall with high

Good substitution scores are characterized by strong, consistent peaks, good color separation, uniform peak spacing, and good peak shape at the base call location, as characterized by the second derivative, for example.

Insertion quality scores
Basecall with high
insertion quality score
Basecall with low
insertion quality score
High insertion scores are characterized by strong, consistent peaks, and good peak shape at the base call location, and an average to more than average distance between peaks, when compared to other calls in the same region.

Deletion quality scores
Basecall with high
deletion quality score
Basecall with low deletion
quality score. (True sequence = TAAAGAATACCA)
High deletion scores are characterized by the absence of any strong peaks in the gap between two consecutive basecalls, and an average to less than average distance between peaks, when compared to other calls in the same region.
